A 3 phase transformer feeds a panelboard via a 3-pole disconnect. Can the neutral be run through the disconnect without being spliced?

This is not a service transformer or disconnect.

Would it make a difference if this were a service?

If there is no need for the neutral to be spliced then I see no reason to do it. On a service the neutral is bonded to the enclosure so I am not sure how this would apply.
