:) I'm assuming these are all works in progress and not finished? Looks like maybe someone needs to do a little studying about how to install flashing and its interface to the roof, they obviously missed something the first time.

The gas piping was not installed high enough above the roof surfaces - Section G2415.7, `06 IRC.

The gas piping was not painted either! - Section G2415.8, `06 IRC.

You are in California so seismic would apply to gas line installed on a roof.

2009 IRC

G2404.8 (301.12) Seismic resistance.

When earthquake loads are applicable in accordance with this code, the supports shall be designed and installed for the seismic forces in accordance with this code.
 
First photo seems to be pushing the 2:12 requirement for asphalt shingles.. assuming the unit is installed level.. I guess I shouldn't assume that.
