I'm assuming these are all works in progress and not finished? Looks like maybe someone needs to do a little studying about how to install flashing and its interface to the roof, they obviously missed something the first time.

Looks like the plumbing vent is too close and not high enough. Could be a problem if there is a fresh air component on the system.

You are in California so seismic would apply to gas line installed on a roof.

First photo seems to be pushing the 2:12 requirement for asphalt shingles.. assuming the unit is installed level.. I guess I shouldn't assume that.
