We have a 18 unit, 3 story, R-2 in Texas. The AHJ is saying we cannot use NFPA 13, and have to use NFPA 13R.

No he is WRONG. The owner can require a system that is over and above the MINIMUM required by the code. We have had a few 3 story hotel owners require a full NFPA 13 throughout their buildings because for what ever reason they chose to go above the minimum code requirements.
You are required to use a NFPA 13 system when the code requires a suppression system. However other code sections will permit other NPFA 13 systems based on occupancy types and limited height of the building.

Sprinkler systems shall be designed and installed in accordance with Section 903.3.1.1 unless otherwise permitted by Sections 903.3.1.2 and 903.3.1.3 and other chapters of this code, as applicable.

The NFPA 13 system can be used in any building with any construction type and for any occupancy group.

No, never heard of this before.
NFPA-13R is generally considered a 'lesser' grade of protection, omitting sprinklers from closets and small bathrooms.
I can't imagine why an AHJ would limit you from upgrading to a full NFPA-13.

Maybe the AHJ was confusing NFPA 13 with 13D?
